Does this card’s ＜When Digivolving＞ effect activate when performing a non-DNA digivolution?
The "until the end of your opponent's turn, this Digimon isn't affected by the effects of their Digimon" part activates even if not DNA digivolving. The "place 1 of your opponent's Digimon with as high or lower a level as the number of cards in your or their security stack at the bottom of their security stack" part only activates if DNA digivolving.

No, this effect places 1 of your opponent's Digimon with as high or lower a level as the number of cards in either your or their security stack at the bottom of their security stack, not the total number of cards.

I have 5 security cards, and my opponent has 1 security card. Can I refer to the number of my opponent's security cards for this card's ＜When Digivolving＞ effect so I don't place their Digimon at the bottom of the security stack?
No, you can't. If your opponent has a Digimon with as high or lower a level than the number of either your or your opponent's security cards, you must place those Digimon at the bottom of their security stack for this card's ＜When Digivolving＞ effect.
